well, no, 畳 (as tatami) is the kanji for tatami mat and, as -jō, is also the counter for tatami mats.
but you're right, the counter 帖 is also being used now.

i suspect it just came to sometimes be used in place of 畳 as the counter because they have the same reading and sort of similar meanings:
畳 is specifically a counter for tatami mats;
帖 is originally a counter for a bunch of other things (folding books, screens, and shields; sheets of paper or nori in varying numbers per 帖, etc.)

whether or not using 帖 changes the meaning or nuance, though, seems to depend on who you ask:
